– This reflects back off my wonder at why Josh thinks the exile may be working, although Josh won’t know Alex’s internal thoughts here.
I've sort of already answered this above, and will touch on it again below.

– And suddenly Allison is also secretly Clara. :)
See he likes Clara, remember?

“You certainly don’t beat around the bush.”

Then - a slow, warm smile.

“I like it. I had a human girlfriend once, oh so very, very long ago, who was like that too - never hesitated to call me out on things...

– The bits Allison knows about, she sees so clearly. And you’re right, they are real bits of the Seeker even if not the whole of him.
It's a funny thing, but she helps him very effectively. It's only her own issues/safety that's really an issue.

– Of course he did.
Well, what does 'legal' even mean from a timey-wimey perspective?

– !!! Not always considerately aware of others, then, but probably so relieved at something to do to get out of the funk that that is temporarily shorted out.
It's more about him showing off than whether she wants a bear. *g*

– how very portentous... quieter drum roll, please? And perhaps a precursor of Saba’s Theme on the soundtrack? :)
See, if only she took everything he said seriously, she'd probably have pieced things together much sooner. But she thinks he's only joking when really he's actually revealing secrets.

– And it is, which is one of the reasons it’s going to hurt so much. It doesn’t feel as though this is a guinea pig experiment any longer, however it might have started that way...
It's the difference between 'I like you' and 'I like you'. I think.

– Lovely.
There are few things in this universe as amazing as proper fish & chips. With tea.

– I really don’t want to know what he’s talking about here. Oh, all right. What would he have to do again?
Some sort of mind control/hypnosis. It's all about control. When Allison intervenes he merely moves the control from an internal threat to an external one. (Also it's sort of a call-back to the Boxing Day story - he's not physically violent, he just wants to control the situation.)

– Oh, Alex... quieter portentous drum roll again, please...
He is very fond of humans, generally. But he doesn't quite have the Doctor's rose-tinted glasses, what with having grown up with them.

– Reminds me of Twelve trying to convince Clara that he could disguise himself among humans. (“Human beings are not otters!” / “Exactly, it’ll be even easier.”)
*dies*

– And it feels like Alex is using pray dramatically, and not in any sense “pray to me because I’m a godlike being”, but you could understand someone getting the wrong end of that stick.
It's sort of both?

(Although the fear or awe on the photographer’s face suggests that Alex has now done again whatever he was interrupted doing the first time...)
Not quite - it's more that he's given him a glimpse of what he (the Seeker) is, the power he has.

– Perfectly illustrating the problem and the gap in comprehension...
Uh-huh.

– As Scaroth said to Four, when told Four couldn’t let Scaroth mess about with time: “What else do you ever do?”
One thing this does is to expand Allison horizons (which would have happened one way or another, it's called growing up), but in a very blunt, personal way... She has always accepted the general rules of life, and now here is someone who says 'Why should I follow the rules? Why are they better than my personal morals?' It also ties in with all of the Seeker's arguments with the Doctor & the Master, because they both try to push their personal agenda, and the Seeker is generally unimpressed. Of course Allison is rather unprepared for this particular argument, which is one reason she flounders so badly here.
